Annotations are now used for Smalltalk as well, so they belong to the Core of Famix.

With annotation in Smalltalk you mean pragmas? If yes, wouldn't be better to add FAMIXPragmas* classes in FAMIX-Smalltalk that inherit from the FAMIXAnnotation* classes? (I agree to move FAMIXAnnotation* classes in FAMIX-Core)

No. The core of Famix is language independent. So, by definition, there will be some generalization in terms. Furthermore, FAMIXAnnotation is a perfectly understandable term in Smalltalk.
