The MOViewRenderer contains a list of layers (instances of MOLayer). Is there a particular use for layers? what was the idea behind?

Layers were implemented by Lukas in his version as a means to control visibility of items. Currently, they are not taken into account, although it would be nice to have.

The term "visibility" has been constantly overloaded. Can you provide an example? Are these layers similar in what I can find in Omnigraffle?

Yes :). It's visibility of figures in the graphical sense. Indeed, kind what you can do with Omnigraffle.
